If I were you, I'd do it this way.

1. Add base_price column for each file with basic price.
2. Add option to set discount in percents or pure figures (this is why we need a base_price)
3. Add an option to auto pack bundles in separate archive for easier download.
4. Add a marker to display price and discount. Actually, the price marker is badly needed right now, because it's quite easy to change the price for PayPal button and forget to do so on page.

But that's my vision of course. Just wanted to share.

Has there been any progress on this bundle behavior issue?

I also have a number of files that people can purchase individually, but if they purchase the full set, then they would get a discount.

The ability to sell a file as both an individual download, and as part of a bundle would be very useful.

I understand that I can currently do this by making copies of the files and then adding the copies of the files to the bundle, but single copies that can be sold individually and as part of a bundle would be much cleaner and very useful.

In regards to bundle, can I place all of the files I want to bundle in a zip file and sell the zip file?
